The requested behaviour - webapps as separate apps is now the default.
Feel free to re-open if anyone things there is cause.

Bug description:
When restarting chromium all the webapps that were running in
chromeless mode are restored as standard windows. I don't think the
webapps running in chromeless mode should be restored at all, they
should be treated as separate apps.
