I am also seeing this bug after upgrading from 13.10 to 14.04 beta. If I reboot or logout/restart X, I have a OWERTY keyboard layout even though QWERTY is not even in my list of layouts (I deleted it because I use only Dvorak and no one else uses this computer). I can get my Dvorak settings back by switching to one of my other text input modes (Japanese, Vietnamese), then switching back to English.
