Does this happen systematically or just when the document is in the background? I noticed too that I can not scroll anymore when the pointer is over the page but evince is not in focus. This works with any other app, and used to work before the last big evince update.

The wheel works perfectly in other programs, such as Adobe Reader (acroread), Firefox or gnome- terminal.
