This is not a bug and it works as designed (but I recon it's confusing and not easy to discover).
The 'default view' is the view of home with empty search string (aka surfacing mode) and this key dictates what scopes should be queried in this mode. Whilst in the default view, user can *modify* it be selecting/deselecting filters to personalize it. The change becomes permanent (stored in dconf) as long as search string is empty.
