It's still happening in Ubuntu 13.04.

As explained in the original post, you can reproduce it using 2
different external monitors in a laptop, for example. Left the laptop
hibernating, change the monitor and open de laptop again. Some of the
windows will be off the screen with no way to recover them.

Bug description:
  It looks like Empathy tries to restore the previous position of
  conversation windows (i.e. the position the window had the last time
  you had a conversation window). If that position was originally on an
  external monitor and later the monitor is disconnected then Empathy
  still tries to open the window at the same position, i.e. off screen
  and in GNOME 3 it is difficult to move it back.
