This is irrelevant, the extra file is most likely coming from the
results of upgrades.

How are you saving passwords? Are the connections system-wide or per-
user? (Is "Available to all users" selected?)

Title:
  unable to save/autofill passwords

Status in “network-manager-applet” package in Ubuntu:
  Incomplete

Bug description:
  Scenario:
transitioned to awesome window manager on both desktop and laptop
Nm-applet still worked on desktop-i386, but, does not properly save and
autofill passwords on my laptop AMD64.

dbus interfaces are not the same on my machines. Non-existent file on
  i386: /etc/dbus-1/system.d/nm-applet.

There should not be a discrepancy
