I am seeing this same bug as well, when trying to connect with Empathy
(under Ubuntu 12.04) via SIP to a Cisco VCS server over Cisco ipsec VPN.
Confirmed with a wireshark capture that the SIP REGISTER requests are
going out with the local LAN address instead of the tunnel source
address.

Bug description:
  Hi, I am on Ubuntu 10.10 amd64 and I connect to my office network using cisco 
vpn (vpnc). Once the vpn is connected, I add an automatic configuration script 
to the network proxy and apply it system wide. This allows all the browsers and 
evolution mail client to connect to the internet but empathy does not connect 
to any chat account.
  I am able to connect to all chat accounts from web messengers like meebo and 
trillian.
  My request would be to add a network preference section in empathy to allow 
adding automatic configuration scripts.

  PS: I think even Gwibber does not connect to the internet when vpnc is
  connected.
