Usually I use the "--filter=debian/*" option with "gbp import-orig" to avoid importing the upstream debian directory. The "3.0 quilt" source package already does the right thing by replacing the debian directory with the one provided by the source package. You just need to ensure the same in the git repository with this option (you can put it in debian/gbp.conf to ensure you always use it with this package).
