well. I think this is something with a misconfigured kernel, because this isn't happening with my 2.4.26, and 2.6.5 kernels. I think I just compiled-in something "wrong" into my kernel.
Sounds like you're using APIC. If you want to inhibit this:
linux noapic
from the lilo prompt.
Actually, this is a result of some changes to the IDE flush code that have made it unable to differentiae between a reboot and a shutdown. It is being worked by the kernel devs.
