Windows/vfat partition (at the beginning of the disk) and a Linux/ext3 partition somewhere else on the disk, but there is *no* difference in disk I/O.
Is DMA enabled on your laptop? When you upgraded kernels (if you rolled your own) it is possible that you forgot to configure it with "enable DMA by default."
