Not exactly sure what your mean.  The Master Boot Record is a zone on the
hard drive not a file, per se.  It sounds like you are somehow telling lilo
to look for a file called MBR.  You don't need to specify MBR for lilo to
write to it.  

Can you flesh out the above with some more details ?
