I'm using custom build kernel 4.4.3 and usually custom build kernel on debian stable and never had issues with that. Did you check your xorg and dmesg etc? I did not read this thread from the top, but I do not see how it could be kernel related. Events are processed by Xorg and applications and if it would work in one it should work in another - you need to get a event log when it works and when it does not work. regards
