If you want to manage waypoints, tracks and routes, then you want to
look at gpsbabel and its frontends. Beyond that, though, the formats
tend to be too proprietary for a common solution to exist.

If you have a Garmin, you might try the (non-free) sendmap program
available at http://cgpsmapper.com/ for maps.
