Yes. First of all, how are you attempting to use the root password? SSH is usually configured not to allow root passwords, also gksu might be expecting your (user's) password rather than the root password. The best way to check is to press Ctrl+Alt+F1 to switch to a VT and attempt to log in as root there. If that doesn't work, then you'll need to reset root's password.
