GRUB legacy, which is what you are using, was abandonned five years ago.
It's demise is mourned but, while it may work on your installation and
could be repaired, the reality is GRUB 2 is in constant development and
there are more people around who have experience of it to help.
You should consider either upgrading from Lenny(?) to Squeeze or a new
install of Squeeze. If it is an old install you may not care either way.
I had a setup just like described and it worked fine, not that long ago--
less than a year ago, anyway, using the old GRUB (which pclos still uses).
Unfortunately, when I upgraded the machine, I wound up putting
Windows on the only drive.
If I remember, I set up the machine (back then) by disconnecting the
first drive, and installing Win XP on the other drive, as if it was going
to be the C; drive. Then I put the Linux drive back as sda and ran
Redo MBR. I can't swear to that--I set it up about 3 years ago.
A note on GRUB legacy: At least you can read the file and make sense
of it. I have seen GRUB 2 and it is obscure.

Why not save the existing menu.lst, and then try and redo the mbr
and see if that works?
