Are they flash videos? Do they play normally without full screen? Are you using non-free flash or gnash? You can check the answer to that last question from going to "about:plugins" in Google Chrome. Find "Flash" there and see what does it say. If it says something about GNU and has long text, you are using Gnash. If it reads only "Shockwave Flash 11.1 r102" or something, you are using nonfree flash. - From my experience, Gnash doesn't work very well with all things, so if you are using it, you might want to try > aptitude install flashplugin-nonfree and restart Google Chrome and everything should work.
