Yes, as Darac has suggested, use sieve for filter messages.

It works very well (at least with Cyrus imap server that's what I use, 
but Dovecot should be similar) and is very easy to setup once you know 
how it works. Besides, there are also tools for users to manage their own 
filter rules at server side.
