Using the netinstall CD, you choose what gets installed. Actually, "gnome-desktop-environment" does NOT include Tomboy (or mono), "gnome" however does. Compare: apt-cache depends gnome-desktop-environment | grep tomboy vs. apt-cache depends gnome | grep tomboy So, if you don't want Tomboy/mono you can install gnome-desktop-environment (or if you want even less, the gnome-session package).
