Your program leaves the connection open, and the connection times out.
It's a bit like this:
mysql> show variables like 'wait%';
+---------------+-------+
| Variable_name | Value |
+---------------+-------+
| wait_timeout | 28800 |
+---------------+-------+
1 row in set (0.00 sec)
mysql> set wait_timeout = 60;
Query OK, 0 rows affected (0.00 sec)
mysql> show variables like 'wait%';
+---------------+-------+
| Variable_name | Value |
+---------------+-------+
| wait_timeout | 60 |
+---------------+-------+
1 row in set (0.00 sec)
and then, after more than a minute:
mysql> show variables like 'wait%';
ERROR 2006 (HY000): MySQL server has gone away
No connection. Trying to reconnect...
Connection id: 35716
Current database: *** NONE ***
