That was it, I removed sites-enabled and symbolically linked sites-available to sites-enabled, then restarted Apache and it began to work. I guess maybe this is a repercussion from moving my /etc from my i386 install to my amd64 install (Not that the architecture makes any difference, but I guess maybe moving the files broke the symbolic link).
