You can set it on the command-line or in .xsession, see man emacs

I've made a tiny script to start my favourite emacs-look:

#!/bin/bash
# myemacs

emacs -geometry 90x45 -font
-bitstream-terminal-medium-*-*-*-18-*-*-*-*-*-iso8859-1 -bg
DarkOliveGreen

(these lines should be one line)
