Just found the solution: It seems gdm kills some clients started by the init scripts and one of them has to do with the clipboard... So the solution is to change the line #KillInitClients=true to KillInitClients=false and restart gdm. Tadaa, clipboard wirks again :) Of course, this had nothing to do with the change SuSE -> debian, but with the change xdm -> gdm...
