From the XFree86(1) man page:

    -xf86config file
Read the server configuration from file. This option
will work for any file when the server is run as root
(i.e, with real-uid 0), or for files relative to a directory
in the config search path for all other users.

This can be specified with startx:

    startx <client options> -- -xf86config <file> <server options>

man startx for more information on startx options.

For use with an X display manager (xdm, wdm, kdm, gdm), modify the
arguments for the appropriate display values in /etc/[xwdkg]dm/Xservers

Cheers.
