boot a debian rescue floppy, type root=/dev/whatever for your root
device.  then just mount /usr mount /var mount /boot etc.  backup the
/boot files to /tmp, umount /boot mke2fs /dev/whatever for /boot,
mount it again (fix fstab as needed) copy the boot files back from
/tmp.  run lilo reboot.  

actually to do that i don't think you need anything in /usr anyway.
tar is in /bin for as little as is in /boot you don't need anything
fancy.
