But for some reason I feel like I am missing something as to why it is
setup the way it is.  Anybody else care to add a comment on this?

/etc/localtime is usually a symlink to the real timezone file in /usr/share/zoneinfo, if /usr is a separate filesystem from / then you will have problems. a solution to that of course is to copy the timezone file to /etc/ instead of using a symlink. (which is done sometimes but tzconfig creates symlinks)
