Hi, I have had the same problem many times over. I have asked this question many times on the #E IRC channel, with no answers.
I have done what you have done, and they come back. I did circumvent the problem a little by continously moving the directory they are located in. This also gets annoying. End result, I now run wmaker, no problems at all with the dock apps. It is too bad. I thought I was alone with this problem.
