This is a wild shot, and I don't really think so myself, but perhaps this is because of the x% of the disk space that gets reserved, to be used by root only? This is usually 5 or 10% (can't remember) and I thought this was done on a per-partition basis, but perhaps for some reason it calculates 5% of all the linux partitions and reserves that space on the / partition.
