/home is fine, go ahead and back it up. /usr/local, same thing. You might want to back up /var/spool/mail if you have any email on the system you want to keep. As for /usr itself, if you restore that it might confuse dpkg, since there will likely be binaries in there that aren't recorded in the database after you reinstall. Also, depending on what you screwed up, the bad files might very well be somewhere in /usr (you didn't give specifics). Try to get a few more opinions off the list, take mine with a grain of salt. ;)
