The first thing is to ensure you copy all the files AND links. This can be done using the -a command in cp.
You don't have to change the name of your partitions (in fact, it does nothing). If you have 2 partitions mounted on /usr and /bkup /dev/hda1 > /usr /dev/hda2 > /bkup You just have to umount this partitions and remount /dev/hda2 with /usr. This can be done using the mount/umount commands or by editing the /etc/fstab file. If things don't work anymore after the changes, you can go back to the first configuration.
