I run qmail on a bo system, together with qpopper and I also battled with this. I have the following in my /var/spool directory: drwxrwsr-x 2 root mail 1024 Nov 19 16:28 mail drwxrwsr-x 2 root mail 1024 Nov 19 16:28 pop Only qpopper uses this. I think the spool files go in one directory and the lock files in the other. Qmail of course writes all mail and locking into the user's home directory. I installed the qpopper*.deb file first and then replaced the binary with the patched one. You might have to create the mail directory if you are not converting from sendmail or smail.
