KDE (and afaik GNOME), to my dismay, don't use the debian menu system for the primary menus but tack a 'Debian Menu' on the end. The menu system maintains this sub-menu in these cases. Are you sure it isn't under there? Look at the contents of /usr/lib/menu/gschem to find out what part of the menu it would normally be placed under.
