I managed to track the "offending" process down with "top" and a sharp look at the right moment and spotted the korganizer applet being active at the moment the HD spun up. Now that I removed the applet everything is back to normal again :)

You may want to peruse lsof and get periodic outputs to compare.
I know of no tool that does disk monitoring or the like.
