Same behaviour here. Even configuring log levels to 0/none, kwatchgnupg modifies the file ~/.gnupg/gpg.conf and results in a not-working gpg. Stopping gpg-agent, modifying gpg.conf file and starting again gpg-agent also makes kleopatra not-capable to connecto to gpg-agent. The only way I can get both working (gpg and gpg-agent), is movin kwatchgnupg binary making kleopatra incapable to execute it.
