I just found out that this issue is not really a problem if there is a local user present in front of the server machine who can click a mouse button or otherwise stop moving that window, however this has to happen as long as the VNC connection is still active. However, in my use case, there is nobody sitting in front of my computer who could do this and I don't want to come home just to release a mouse button.
I have also found out that this issue is only happening with kwin. If I replace kwin with metacity, everything is fine.
