The short answer from a Policy perspective is no, I don't think we have any guidance about that. At first glance, I'm inclined to agree with you that override files in /etc shouldn't be removed, partly due to the reasons you stated and partly by reasoning from analogy with optional /etc/default files, which we historically haven't removed. However, I'm not convinced that's correct; I think there's an okay argument on the other side as well.
