Does that mean when I'm running a custom version of a package (as I am in
this case to fix the bug), I should tell the BTS something else? If so,
which version should I report? The same but unpatched? The latest?

It's a bug: spell-checking of UTF-8 files in Emacs doesn't currently work
with hunspell.
