You might want to look at the Debian Emacs Policy[1] along with the
standard Emacs documentation covering startup[2].

As for why Lua mode doesn't load, it isn't part of the standard Emacs
distribution.  Are you sure that you have it installed and that it is
sitting in a directory that appears in your `load-path'?

Are you using the lua-mode package from experimental?  If not, how did
you install Lua mode?
