There's no way for the admin to disable the loading/autoloading of rmail other than editing non-conffiles, because rmail is part of GNU emacs itself. I think that whether an Emacs Lisp program is distributed as part of GNU Emacs or not should not matter for how the user uses it (provided they have installed the right Debian packages).
