At a guess from a brief glance at the package you need to ensure that the timestamps on the files generated by automake are later than those on the modified input files after unpacking the diff. If they aren't then the Makefile notices this and goes off invoking automake to update everything. -- "You grabbed my hand and we fell into it, like a daydream - or a fever."
