I don't think that moving back to /usr/lib/zope3 is the right choice, especially now that upstream is going to split zope3 in a lot of small libraries. In the meanwhile, adding a conflicts between python-zodb and zope3 is the quickest way to solve the issue. For lenny, we'll modularize the whole zope package as upstream is planning.
