This patch (actually not patch, but the .tar.gz file) do not solve all problems of the using GtkTreeView widget, but it is my attempt to help you to fix this bug. I don't fully understand and I can't remember how this program worked and how looked like on 'stable'. If you could send me such a screenshot where could be seen the "package_list" and the "task_tree" with the toggled checkbox, I would try to continue this work and try to get the same result with the GtkTreeView widget of Gtk+ version 2.0.
