I suspect this bug was related to this one: http://bugs.debian.org/cgi-bin/bugreport.cgi?archive=no&bug=376777 (i.e. the Contents file were/are broken on the servers) I just installed apt-file here and apt-file update works fine on today's sid. If the bug submitter can confirm that it works for him too, then I suggest to close this bug.
