I haven't tested it, but I'm pretty sure that the solution that would have worked for mysql-server-5.6 will work for mariadb-server-10.1 as well. This bug probably only started showing up after mysql-transitional entered testing, previously the old mysql-server from jessie was likely kept installed (and without an upgrade attempt, no overwrite conflict).
