What do you have in /etc/initramfs-tools/initramfs.conf for MODULES=? I have MODULES=most and the largest initrd I have is 3177784, about 1/3 of yours. I believe MODULES=most is the default when installing on qnap systems (tweaked by debian-installer at install time IIRC).
