This binary-NMU seems to be broken:
the dependency-field is empty, but should depend on the particular pdlapi
virtual package.
When looking at http://packages.debian.org/unstable/libpdl-io-hdf5-perl ,
the binary-nmu'd package is empty (except for the documentation) for all
architectures.
I will look into this as soon as the new PDL package works correctly on all
architectures.

problem is unrelated to libpdl-io-hdf5-perl, as the binNMU'd package is empty
and has apparently empty dependencies.

In your log, it seems like perl-base is not configured while pdl is updated.
perl-base is "Essential: yes", so this seems a bit strange to me.
Will play around with upgrades as soon as possible...
