With the libwine package installed the "Wine Marlett" font replaces all
instances of the "Monospace" font (which is the default system font).

I cannot reproduce this. Perhaps your system is outdated and this has been fixed somewhere long ago. But "Monospace" is not a real font, it is an alias for other fonts. I believe this alias is defined in /etc/pango/pangox.aliases, so you could pick the actual font in your terminal (e.g. Bitstream Vera Mono or something). Or show me your pangox.aliases file to see how this might happen.
