I see this when I add a separator to my menu; you can work around this by getting rid of yours. This is due to missing API in gnome-menus, although I'm not sure how this code got written since AFAICS the API was never there. We could take the patch from the bug, which works for me (after another patch[0] to alacarte…). Or wait for it to be taken by upstream.
