I'd (strongly) vote for simply droping this useless depends. If I would
have been your sponsor I have worked out together with you solving these
issues:

Line 2+3: Try `lintian -i libsbml_5.2.0-1.dsc` to get hints if
unsure what to do
Line 4+5: I usually recommend to use short dh syntax which cares
for *a* *lot* of your manual tweaking including fixing
the two lintian problems.
Feel free to ask on list for further advise if you have
no idea what to do.
Further hints about handling config.status + config.guess:
Packages autotools-dev + dh-autoreconf are your friend (example usage
is for instance in package exonerate in SVN)
