Thanks for staying technical. gnome-shell is a completely different piece of software which e.g. doesn't support GNOME 2 style panel applets. So it is no surprise that your old panel (applet) configurations no longer work. gnome-shell doesn't delete your user data, it simply doesn't read your old gnome2 panel configuration data. That is an important difference and the severity thus is not justified. As said, gnome-shell doesn't support GNOME 2 style applets, so there is no configuration really that we can import. The same basically holds true for your custom panel layouts. This is simply something that is by design. What we can possibly do, is import the old GNOME 2 panel quicklaunch icons into the side panel.
