The package manager is a rather essential part of the system and trying to keep it running without interrupting seems indeed the wise thing to do. Other than long running user processes, terminating may actually prevent the system from coming back up again. The submitter is right that you should carefully weigh which applications should be stopping hibernation from happening, but this is a case that definately sides on "yes" for me.
